In the ESRI documentation, the following is stated:
"In the Services module, click the name of the feature service for which you want to set default z-values. If you don't see your service in the list, it may be in a folder in the Site (root) directory." (link)
What is confusing is that there is no feature service at this location. It actually refers to the map service, which has the feature service enabled.
Therefore, the procedure is as follows:
Select the affected map service
Under "Capabilities", below the heading "Select and configure capabilities", click on the text "Feature Services"
The option to enable and set the default Z-value will then be displayed.
